Ryan,
Are you trying to make the rubber seal line up with the outside SS lip like 
the original? The later style has the rubber lip about half an inch inward. 
This provides a better seal. See if you can orientate them like that. You 
should have the rubber going over the part of the door light. I haven't 
replaced the passenger side, but on my driver's side all 5 screw holes line 
up and the 2 drain holes.

While your at it, go to Lowe's and buy replacement screws in SS. You can 
get 10 of them for 2 bucks. It's a nice little touch for an area that's 
really visible with the doors up.
