I just recently flushed my system and wanted to remove those plugs as
well.  Problem is, I have the tool, but it wouldn't reach.  So they
stayed where they were!

If you flush through the hose coming off of the top of the header
bottle, it will clear out the system as you described.  Then just
flush it the other direction using the upper hose on the engine.

If you don't want to remove the lower radiator hose, it might take
you a while to get the system totally washed out.  That hose makes
short time to drain it.

It took me 16 days of off and on work to finish mine but I also
installed a brass radiator and replaced all hoses under the car too.

Be VERY careful running the car to help flush it.  It's better to
have to flush twice than to replace your block.

Also, when you pressure test, (hopefully you will), it's an ideal
time to get the air out of the radiator using the small bleed hose
while the anti-freeze is cold.  Just don't pump it up to it's full 15
pound capacity or you'll give yourself the biggest coolant bath you
ever had.  (Speaking from experience).
