Regarding your trans/engine project - you need to think back - did 
you see the alignment pins/dowels that line up the engine and 
transmission? Sometimes they stay in the engine and sometimes they 
stay in the transmission. Since you swapped things around you couple 
possibly have left them in the old engine. If they are missing 
several Bad Things will happen: 

Your starter will make very unfriendly noises as it will not be 
properly aligned with the flywheel;

You will in short order screw up the input shaft, usually at the 
coupling, due to the mis-alignment. I have a friend here who went 
through three input shafts prior to figuring this out. They lasted an 
average of 2000 miles each time.

I hope you don't have to pull it apart again, but if you are not 100% 
sure about this you'd better do it.
