I believe that Welmoed has identified the problem. The various noises were likely the gears loosening up relative to each other after the retaining nut unscrewed itself on the 5th gear overhang. You will likely find a hole in the forward end case of the transmission. The smells are likely the result of transmission oil blowing back into the exhaust system and hot engine. If this is true, the most conservative approach will be to drop the transmission, split the case, and sort out what has been damaged. The forward end case can probably be welded up by somebody qualified to do aluminum welding. In any event, you are looking at a significant expense. Bummer.
