We have installed several hundred heavy duty window motor/regulators from DeLorean One, Swedish Automotive, Kapac, DMC Houston, and PJ Grady with absolutely no door denting problems.
Virtually all damages related to window motors is caused by improper installation procedures. Keep in mind that there is nothing about the window motor operation that would cause denting of the door panel.

If this is as big a problem as you say the simple fix would be to glue
a piece of sheet metal (cold rolled or s/s) about 4"x4" to the inside
of the door to prevent distortion.
