[DML] Water Pump replacement and Penetrating OIl

I will be replacing my water pump soon and want to know  if there are any 
bolts I have to be extra careful with.
 
Should I use penetrating oil and if so what  kind.
 
Is it ok to use / run the car after applying the oil or  will that make it 
worse by "baking it in"?
